XLD conversion FLAC to other

Hello
Has anyone used this to convert FLAC to a ipod friendly format,On the face of it,all seems very straight forward and i am showing MP4 files along side the FLACs in my library and in itunes the converted songs are showing,but i cannot get the new files onto my ipod.WHY any answers would be very much appreciated.

Have managed to get them downloaded in wav format onto my ipod, but is only showing as individual tracks,there must be more knowledgeable folks out there than me on this subject.Please help
