bought the monitor audio apex speaker system the weekend very happy with the sound but when switching from eq1 and eq2 on the sub i dont notice any difference not sure if im missing something?

Great choice! If you haven't yet "joined" The Apex Club here on the forum in another thread make sure you do so. We are an active bunch discussing everything from suitable speaker cables to receivers to match the Apex.
I have two AW-12 subwoofers and even though the effect of switching to EQ2 is subtle in my room it's definitely there. However, I mostly notice it with HD-soundtracks from blu-ray, not so much otherwise. I think it greatly depends on the room and the placement. Don't think you are doing anything wrong. EQ1 setting is more linear and seems to be what most people prefer. You'll likely get better results leaving it at EQ1 and trying different locations/calibrations/level settings etc.
I assume you read the manual?
